The story is actually much more complicated than that. Sora wished to destroy Organization XIII... when cooperating with them would have caused less damage. The heartless were the only nessisary targets of thier master plan. They would be killed off in droves, humans would hardly be harmed. Sora actually didn't care about saving humans as much as he opted to get revenge on the nobodies. The key line which shows this is after he defeats Demyx. He stomps his feet, and yells "Does anyone from the Organization want to be next!" While at the same time his friends are being threatened. People are trying to fight off an army of Heartless, and Sora want's to fight against the nobodies, who at the time are fighting along side the humans against the heartless.

The Organization's master plan would have had very little collateral damage. Much less than what happened when Sora tried to resist them.
