I think they may have been using him, but I'm not sure if he just joined the Organization because he was a Nobody, because he left because he wanted to know why the Keyblade chose Sora/him. SPOILER?: Also from the the 358/2 Days game, I think it shows that they were using him more than it shows in KH2. Also, Xion steals Roxas' Keyblade, so that might be why they also used Xion thinking it was hers. Also, Riku says Xion's is fake.(And I think she's not in the Organization, because she dies, as she is shown in the hands of Xehanort's Heartless and in pain in The World That Never Was).
