Well, remember, Hollow Bastion was the home of Leon, Yuffie, Aerith, Cid, and I think Merlin before it was taken over by Maleficent. So it wasn't always evil. It's supposed to be a symbol of hope I think, because they're rebuilding it, which proves that even if darkness befalls a world, it can always be rebuilt again. ...And they probably wanted something new ^_^
